Depends.

If the graphs all have the same colouring, you can use the -f option of shortg
to give that colouring.

If they have a mixture of colourings, there is no easy way.  You may be able
to mimic a colouring by adding extra vertices.

I use the function "shortg" to remove isomorphic copies from lists of graphs (up to several millions). Recently, I wanted do do this with vertex colored graphs. Is there a way to achieve this with "shortg"? I don't know how, since I can't decode vertex colors with the g6-format.
