A nitpick if if may - IP V6 is a network & routing protocol, not a transport protocol. However this is not the correct place to architect security anyway, as you suggest. IP V6 does have some hooks, but unfortunately the real security problems lie higher up the protocol stack and, in particular, with the user.
It's technically easy to implement security between specific parties. But as long as users want to be able to receive emails from anyone, and be able to access any website, I really cannot see a systemic solution.
