I was able to solve my problem. I was accidently using an executable
which called a library of nauty22 to make the temp.s6 file. After
updating that executable to use nauty24b7, the new temp.s6 file was
shortged without errors using the following command:
/home/afiten3/fac/dbulutog/nauty24b7/shortg -T/work/srtdump -vu temp.s6

The temp.s6 file I shortged takes 4.5G of disk space.

I have a 64 bit system and used the 64 bit compiled version nauty24b7.
